Added a canonical ref tag and SERPs tanked, should we change it back?

My client's CMS uses an internal linking structure that includes index.php at the end of the URLs. The site also works using SEO-friendly URLs without index.php, so the SEO tool identified a duplicate content issue.
Their marketing team thought the pages with index.php would have better link equity and rank higher, so they added a canonical ref tag, making the index.php version of the pages the canonical page. As a result, the site dropped in the rankings by a LOT and has not recovered in the last 3-months.
It appears that Google had automatically selected the SEO-friendly URLs as the canonical page, and by switching, it re-indexed the entire site.
The question we have is, should they change it back? Or will this cause the site to be reindexed again, resulting in an even lower ranking?

Yes, I think you should change it back. Because canonical tags affect SEO from two points of view. For once, they directly influence how search results are displayed. The SEO tool found a duplicate content problem because the website also functions with SEO-friendly URLs that do not include index.php. Canonical tags have multiple benefits only when they are implemented correctly. So, please check your ref tag again and change it accordingly.

Rel: Canonical - checking advice provided by SEO agency
Hey all, We have two brands one bigger and one smaller that are on 2 different domains. We are wanting to repost some of the articles from the smaller brand to the bigger brand and what was a bit of curve ball, our SEO agency advised us NOT to put a rel: canonical on the reposted articles on the bigger brands site. Alternate page with proper canonical tag Status: Excluded in Google webmaster tools.
In Google Webmaster Tools, I have a coverage issue. I am getting this error message: Alternate page with proper canonical tag Status: Excluded. It gives the below blog post page as an example. Any idea how to resolve? Duplicate title while setting canonical tag.
Hi Moz Fan, My websites - https://finance.rabbit.co.th/ has run financial service, So our main keywords is about "Insurance" in Thai, But today I have an issues regarding to carnonical tag. We have a link that containing by https://finance.rabbit.co.th/car-insurance?showForm=1&brand_id=9&model_id=18&car_submodel_id=30&ci_source_id=rabbit.co.th&car_year=2014 and setting canonical to this url - https://finance.rabbit.co.th/car-insurance within 5,000 items. But in this case I have an warning by site audit tools as Duplicate Page Title (Canonical), So is that possible to drop our ranking. What should we do, setting No-Index, No-Follow for all URL that begin with ? or keep them like that.

Local listings squeeze out my SERP :-(
Buonjourno from 9 degrees C partly cloudy wetherby UK 🙂 Ive noticed website www.davidclick.com optimised for "York wedding photographer" has been squeezed off page 1 by local listings as illustrated here:http://i216.photobucket.com/albums/cc53/zymurgy_bucket/squeezed-out-by-local-listings_zpsd506cd71.jpg But i do have a local listing and as good as any of the others that have squeezed the site out. So my question is please: "Why has davidclick.com been pushed out of page 1 by a raft of local listings despite this site having a reasonably well optimised local site"? Any insights welcome:)

Canonical Link Quesiton
I wrote an article that is a page article, but would also be a very good blog post - So my question is two things: 1. If i post it as a static page and syndicate it as a blog post and have it as a canonical link to the page, google will read see the blog and read the page _url as the one with credit correct? In turn not dinging me for duplicate content. 2. Given if the above statement is correct, should I write the blog and put it on my static page referencing the blog or the way i have it as a static page with the blog using a canonical reference back to the page. Any input would be greatly appreciated.

Change name of directory
How can I best change the name of a directory on my website (example: http://www.website.com/nameofdirectory/)? The directory has lots of content included in it which has links from all over my website. I guess I have to adjust those links? How do I easily collect all of the links?
